What happens during bricksync watchdog thread?

I have had several instances where my bricksync window was closed down without me knowing for up to 20 hours. I think a gaming teenager may have been involved in one, and my own neglect in another. Orders came in on both brickowl and bricklink during the time. What happens? Do I need to manually check my inventory for those items?
