I just received an order that states it's from an affiliated site (Rebrickable), however, I have all affiliates disabled (unchecked). I had originally checked these off when I first opened the store, but as soon as I was hit with all those extra fees, I quickly disabled these. That was months ago. What can I do? Am I still responsible for the payment, and how to avoid this in the future?

It just means that the customer originally came from the affiliate site, if you don't have the affiliate scheme enabled, there will be no charges.
