Is there a way to add additional costs to a payment method, e.g. because of PayPal fees, as in Bricklink?

No, the only fees allowed on Brick Owl are shipping costs and additional costs for combining orders.

You need to factor those into either your prices or your shipping costs. So for example shipping + packaging + handling + PayPal would just get lumped into one amount .
