Easiest would be exporting to BSX and importing it again on Rebrickable, I tried this and it is a bit finicky but got it to work.
I used my sync app to convert my BO inventory to BL and then create a BSX, not sure if there is another way to do this. I can post the steps on how to do this if anyone is interested.
It is odd that Rebrickable don't accept BO CSV files given that they're earning cash from BO. It's probably the only site that keeps a record of the various IDs (BOID, BLID, Design ID, etc.).
Is there a way to import sets and parts to your collection from Rebrickable? I'm having an opposite issue... I started off in Rebrickable and then later on discovered BrickOwl... So I've kept track of my sets in Rebrickable... (also parts).

[edit] The API supports updating it.
