If you haven't yet processed the original order, and your store's settings allow it, the system will combine the new order with the existing one, and recalculate the shipping fee.
If you have processed it but not shipped it, you can still combine the two orders but you'll need to manually adjust the shipping cost after payment. You can use the cancel option under 'more options' to initiate the refund.

Scroll all the way to the bottom, to the Order Combining section (see pic).
Depending on the status of the first order, you could temporarily change the cutoff status if necessary.
